500 years ago, the annual Shaolin Tournament, long the most prestigious fighting tournament in the world, was interrupted by the appearance of an old sorcerer and a strange four-armed creature, who entered the tournament and defeated the Great Kung Lao. This Shokan warrior was the half-human, half-dragon fighter named Goro, who became the ultimate fighting champion for the next five hundred years. This was all part of Shang Tsung's plan to tip the balance into chaos and help Outworld conquer the Earth Realm.[1]
Liu Kang would go to the tournament with the intent to restore balance. A martial artist/movie star Johnny Cage also entered the tournament and befriended Liu when a fight broke out between himself and Kano. Lin Kuei warrior Sub-Zero was invited to join the tournament by Shang Tsung himself, two years earlier after his ordeal with Shinnok's Amulet.[1] (According to his MK Ending, his reason for joining the tournament was to assassinate Shang Tsung, by the request of a wealthy enemy of Tsung's. This story thread is continued with the younger Sub-Zero brother in MKII). The undead Shirai Ryu ninja Scorpion entered the tournament intending to kill Sub-Zero, believing Sub-Zero to be responsible for killing him (in Mythologies, it was also stated that Scorpion thought that Sub-Zero had murdered his family and clan as well)[1]. Raiden, the God of Thunder, was also asked personally by Shang Tsung himself, and Raiden himself boasted that "all those who would oppose Raiden would be crushed." He took the form of a human in order to participate in the tournament.
Kano, the Black Dragon's most diabolical thug, was being chased by a U.S. Special Forces Unit, led by Lt. Sonya Blade, when he managed to get onto the boat leading to the tournament; his goal in the tournament was to loot Shang Tsung's Palace (where the walls are rumored to be made of gold). Once Sonya and her men arrived, Shang Tsung had his personal army ambush them. The Special Forces Unit got caught in the surprise attack, so Sonya had no choice but to take part in the tournament in order to save her team. Thus the tournament was set.
Following his defeat, Shang Tsung begs his master, Shao Kahn, to spare his life. He tells Shao Kahn that the invitation for Mortal Kombat cannot be turned down, and if they hold it in Outworld, the Earthrealm warriors must attend. Kahn agrees to this plan, and restores Tsung's youth. He extends the invitation to Raiden, who gathers his warriors and takes them into Outworld. The tournament is dangerous, as Shao Kahn has the home field advantage, and an Outworld victory will unbalance the furies and allow Outworld to subsume Earthrealm.
Fed up with continuous losses in tournament battle, Shao Kahn who had lost to Liu Kang in the Outworld tournament, enacts a 10,000 year-old plan. He would have his Shadow Priests, led by Shang Tsung, revive his former Queen Sindel, who unexpectedly died at a young age. However, she wouldn't be revived in the Outworld. She would be resurrected in the Earth Realm. This would allow Shao Kahn to cross the boundary lines and reclaim his queen.
When Sindel is reincarnated in Earth Realm, Shao Kahn reaches across the dimensions to reclaim her. As a consequence of his action, the Earth Realm becomes a part of the Outworld, killing billions instantly. Only a few are spared, as Raiden protects their souls. He tells them that Shao Kahn must be stopped, but he cannot interfere; due to his status, he has no power in Outworld, and Earth Realm is partially merged with Outworld.
Thousands of years ago, during a war with the corrupt Elder God known as Shinnok, Raiden was responsible for the death of an entire civilization. To avoid a repeat of this event, as well as to protect all realms from Shinnok's threat, Raiden waged a brutal campaign and, at a heavy price, exiled his rival to a dark place known as the Netherealm. A few years before the 1992 Shaolin tournament, the original Sub-Zero assisted the necromancer Quan Chi in obtaining Shinnok's amulet, the source of Shinnok's power (as recounted in Mortal Kombat Mythologies: Sub-Zero). Now (1997), Quan Chi has allied himself with Shinnok and helped the god escape from his confines. With the help of an Edenian traitor, they enter the Heavens and kill most of the gods, but Fujin and Raiden escape and gather Earthrealm's finest warriors to fight them. The Raiden-Shinnok feud had burst open once again, but this time... the battle could be won by Mortals!
While fleeing from Scorpion in the pits of the Netherealm, Quan Chi discovers an ancient tomb which contains the remains of the mummified bodies of the army of the Dragon King, the first emperor of Outworld (and the inspiration for the MK Dragon logo). Learning that the army is invincible and undefeated while resurrected, he realizes that he must find a way to implant warrior souls to fully resurrect the army. Therefore, he proposes an alliance with the evil Shang Tsung where his part of the deal will be immortality if he agrees to help him in his quest. Shang Tsung accepts the deal and the Deadly Alliance is born. However before they could begin a total domination of the realms, the two sorcerers decide to destroy the only two beings that could prevent their goal of absolute conquest. The first was Shao Kahn, the Emperor of Outworld, who was murdered by the two sorcerers after they had made a false show of allegiance. They then travelled to Earthrealm by means of a powerful mystic portal known only to sorcerers and deities, and attacked the undisputed and reigning champion of Mortal Kombat: Liu Kang. Though Tsung was clearly losing the battle, Quan Chi's interference assisted Shang Tsung in gaining the upper hand. Because of this, Tsung accomplished a goal that he had set out since his defeat at the hands of Liu Kang in Mortal Kombat...
Liu Kang is dead.
After consuming his soul, they returned to outworld where the souls of defeated warriors are used to resurrect the army of the Dragon King. Should they succeed, they will be fully unstoppable. Meanwhile in Earthrealm, another alliance is being formed- Raiden and Earthrealm's greatest warriors have reunited to kombat this new evil alliance...or die trying.
In the final events of Deadly Alliance, Raiden's warriors (Kitana, Kung Lao, Jax, Johnny Cage, and Sonya Blade) lay dead during their battle against the Tarkatan warriors and ultimately, the Deadly Alliance itself (Shang Tsung and Quan Chi). The Elder Gods had advised Raiden not to interfere, but he defied their wishes; alone he challenged the alliance of Tsung and Quan Chi inside Shang Tsung's palace, in Mortal Kombat. He had the upper hand for most of the fight, besting Tsung and Quan Chi, until Tsung absorbed a soul from the Soulnado and knocked him down with a fireball. From there, Quan Chi and Tsung combined their powers to defeat Raiden, with Quan Chi levitating the helpless Thunder God and Tsung using a fireball in the shape of a large Cobra to strike Raiden down.
With Raiden defeated, the Deadly Alliance turned on each other, with Tsung wanting Quan Chi's amulet. The Deadly Alliance was no more and Tsung found himself facing his one time partner Quan Chi. Despite Tsung's efforts, Quan Chi proved too much for him. Quan Chi struck Tsung to the ground snapped his arm then strangled Tsung, gagging blood out of his mouth. When Quan Chi stood alone, a hulking form entered the tomb, and the mummies of the Dragon King's army turned to kneel. In disbelief, Quan Chi looked in shock and in great horror... Onaga, the Dragon King, had returned.
Quan Chi knew what the Dragon King had come for: his amulet. Quan Chi used his powers against Onaga, but he could not stop him. Even with Tsung, and then Raiden, helping him, they could not stop Onaga. Raiden concentrated his godlike essence into a single blast, which destroyed the palace and everything within, but Onaga was unharmed, and possessed the amulet.
Onaga now seeks to use six artifacts called Kamidogu to fuse the realms into the One Being, resulting in the destruction of everything therein. Those fighters not killed in the battle against the Deadly Alliance (Li Mei, Raiden, Scorpion, Sub-Zero, Kenshi and Bo' Rai Cho) must now stand against him and his supporters. These include the Tarkatan horde (led by Baraka) and their former allies, who were resurrected by Onaga and are under his control.
In the story explored in Konquest mode, a young man named Shujinko is deceived (hence the game's title) into spending his life collecting the Kamidogu for Onaga, who uses the guise of an emissary of the Elder Gods named Damashi. This is prior to Onaga's resurrection in the body of Reptile. Onaga only reveals his identity and intentions after Shujinko has gathered all the Kamidogu. Shujinko, led to believe he was working for the greater good, joins the others opposing Onaga.
Throughout the Mortal Kombat universe, the warriors were growing too strong and numerous for the realms to handle. The warriors' powers threaten to utterly destroy the fabric of the MK universe. Utterly, every warrior that were either good, evil, or neutral fought each other in a single battle royale that would threaten to rip apart reality. Without warning, a pyramid rises from the ground, and the tip bursts into flames, attracting the warriors' curiosity to see what it was. Everybody fought each other to get to the top, while Blaze revealed himself to the combatants. The firespawn was created by the Elder Gods to destroy as many fighters as possible in order to save the realms from armageddon. This would be the warriors' last battle, their last chance to prove that they are worthy of surviving, while many others will perish other will live on. This will be the final battle for Mortal Kombat, the battle that will determine the fate of the realms...and what lies ahead.
Sub-Zero then meets an Outworldian beauty named Fleur, the Princess of the Outworld and the eldest daughter of Shao Kahn. Sub-Zero then was intrested in Fleur's beauty and then he fell in love with her and then she falls in love with him after she saw that he was the Grandmaster and how gentle he was to her and he asks her for her hand-in-marriage and she accepts and then they get married shortly and then they share their affection to each other and Fleur becomes the Lady of the Lin Kuei.
Sub-Zero is however protective of Fleur for the fact that he won't ever leave her behind or by her side.
